I loved the ending - it was a perfect bookend to the very 1st episode, especially Lois' speech about Malcolm to be great president one day. It's that irreverent hope and optimism - that Lois, as tough and pragmatic a mom, has that kind of hope invested in her "smartest" kid - I was in tears when I first saw it!
Luckily, I have it on DVD! One of the Emmy screeners.
I always liked Craig Feldspar as a character and I think there was a lot of odd nudge-nudge-wink-wink about his relationship with Reese at the end.
Odd, warped, a really funny way to end it.
Overall, I liked the ending episode. While possibly a tiny bit rushed, I think pretty much everything was tied up nicely. I especially enjoyed the 'Nuclear Option' storyline -- it gave Dewey a nice opportunity to graduate into his new role as big brother to Jamie.
It's a little sad to watch I guess, because it's the last episode, but I think that ultimately it did the series justice.
I saw 'Graduation' as well as 'Pilot' after that, and I found a few similarities in 'Graduation'. First of all, at the end of both episodes, they use the song, "Better Days" by Citizen Kings. Which can be heard here: http://www.youtube.com/watch?v=NoOjASMvYsE The second one was when the Wilkersons were at the graduation and the camera captured a bird's eye view showing that no one sat around them. You can probably remember that in 'Pilot' Malcolm was eatting his lunch, there was a bird's eye view showing that there was no one around him. I thought that was pretty good. On the other hand, I felt the episode was somewhat rushed, it should have been a 1-hour special or something like that. In addition, I've noticed a lot of things in that episode. When the boys were destroying the secret that they've held so long, I noticed how tall Dewey has grown. He was almost as tall as Malcolm! I guess MITM had to end sometime since the actors were getting so old and all good things must come to an end. The ending was pretty nice though. Dewey was able to bond with Jamie, Francis is really happy with his job and he ended up like Hal, Reese and Malcolm able to talk to each other on the phone, and how Reese treated Craig very well. Overall, it was a bit sad to watch, but I thought the show ended with a bang!

Well, Graduation is the best possible ending to this great, magnificent, amazing etc. show. Francis is happy, Reese also, and Malcolm maybe also just because he is in college and his family is thousand of kilometers away and can't embarrass him in front of his classmates. How Gill said Dewey and Jamie got along..... just great.
P.S. I'm watching MITM on BTV comedy and it's Casino episode.

Definitely a great way to end the show. I kind of wish I hadn't encountered the spoilers before being able to work my way up to it, but it was still an amazing close. Everything was iconic and touching in its own way - especially Malcolm's speech. Everything "good" in the boys' lives was coming sharply into focus, and Malcolm's speech solidified it into a concisive message aboutt he intentions of the show -- vastly positive rather than negative as the plot sometimes seemed to suggest.
I'm sad to see MitM end... but I will certainly return and start it all over soon.
